Why did Loki become the only Timeline issue of Endgame?

With Loki’s reputation, there was a significant possibility that he would have further complicated the Sacred Timeline if he hadn’t been apprehended. Loki was also in control of the Tesseract at the time, making his action in Avengers: Endgame even more significant.
Additionally, the Avengers made certain they were not discovered in order to preserve the timeline, it was one of Tony Stark’s conditions when he discussed it with Steve Rogers, as he wanted to be reunited with his wife and daughter.
